The question is really how you see the OT and NT meshing together. If the OT sets the basis for the NT (which seems to be the way the book of Hebrews sees it), then the question is this:
If God's plan of redemption was restricted in the OT (to the Jews, who had to follow strict laws, only worship in one place, etc.), and then broadened in the NT (Gentiles are welcome, civil law is gone, ceremonial changed, worship anywhere [cf. John 4], etc.), then my question is simple:
Why would God broaden everything from Old to New except baptism? Is there a clear biblical teaching showing that the babies of covenant families are no longer allowed in? Of course, I would answer that there isn't.
Check out a nice little book called Baptism: Three Views. Sinclair Ferguson--you can't really go wrong with studying him--does a great job explaining the paedobaptist position. There's also rebuttals, etc. from other positions. Worth a read, if you're really giving the Baptism question some serious thought. I'd say it's probably the best place to start.
One final note: if it was a PCA church then, unless the minister was acting outside his denominational standards, they were actually baptisms.
