I don't know the sizes of the various tokens in Scythe, but in other games like Eldritch Horror I've used a beading container or parts storage box. The small ones will even fit in the box.

To me rounded bottoms are really important on these types of boxes, which I think is standard for jewelry organization boxes? I believe this is the one I bought for Agricola ages ago and I wouldn't want to play without it.
edit: Plano boxes often have interchangeable walls so you can get bigger/odd shaped pieces stored in them, which might outweigh the benefit of the rounded bottoms depending on the game.
