I know this will get downvoted, and probably justifiably so, but Stone Free and Stone Breaker helped me pass some stubborn, lingering kidney calculi. They are also said to be formulated for gallstones.
There is an organic (OTC) stone removal supplement on Amazon that gets a lot of good reviews. Never used it but the reviews are interesting.
I think when it comes to single pilot flight, you have to consider what medical circumstances could keep you from flying the plane and address each of them proactively. If this means taking or doing something that flushed the stones, once a year or so, then it might be worth it.
