Dark Water's Embrace, Stephen Leigh - Colonists stranded on an alien planet discover that the previous inhabitants had more than two sexes. Haven't read this one for a few years, not sure if it's as good as I recall it being.

Delan the Mislaid, Laurie J Marks - This book and the other two in the trilogy, The Moonbane Mage and Ara's Field. Protagonists are of a hermaphroditic/intersex species, and all deal with the interaction of binary and NB gender/sex. Heavy-duty warning for physical/emotional/sexual abuse in the first two books, the third one peripherally; it's never presented as acceptable or romanticized, but could be triggering for survivors.

M.C. Hogarth has some NB/intersex characters an protagonists, and I strongly recommend her work in general, but with the caveat that some of her books do include some distressing rape scenes. Thief of Songs is a lovely romance with intersex and NB characters, and a nice place to start. The Stone Moon trilogy also has some interesting genderswitch going on, but it's pretty bleak and upsetting for a while, and the first book does have a rape in it.

Ms. Hogarth also writes some really nice asexual romances, if you're into that - Mindtouch/Mindline and Black Blossom are examples of lovely romance novels with asexual romances.
