Yeah, that will totally fit. The bulkiest item would be your shoes but the main compartment should easily fit a pair of shoes (assuming they're not, you know, size 13 shell cordovan boots) plus the clothes you're looking to pack, especially if you use both a basic shoe bag + a small/medium packing cube.
There's also room in the front compartment (which is mostly organizational) for your running clothes and then you could use the main compartment for the shoes + change of clothes. The notebook can fit either in that front compartment or the laptop compartment which has additional room (depending on how packed the main compartment is).
But really, you shouldn't run into a problem here regardless. I'd be more concerned if you had more school/work-related books or such or you were trying to pack 3+ changes of clothes.
