Truth is none of these have binned chips, therefore, as far as performance goes, it will all come down to sillicon lottery.

If you plan on overclocking manually, which I usually recommend you do, performance will not vary from one model to another.

However where it varies is in the noise and cooling department.

The gtx1060, being a rather efficient card to begin with, I would probably look at the cheapest solution to feature a decent dual fans cooler, such as the Windforce OC, or the zotac amp

I really do not believe spending the extra money to go for the brands you mentionned would be worth it.

I have a MiniITX build in the Hadron Air.

AsRock H97 Mobo

Intel i7 - 4770K - stock speeds

MODIFICATIONS:
I removed the HDD cage (you have to drill out the rivets) because the HDD cage is massive, and takes up a lot of space. With the HDD cage removed I have the HDD mounted vertically with the drive screws along the left side. I have my SSD double stick taped to the HDD.

Also with the HDD cage removed, I was able to add a 120mm fan to the front of the case, which greatly improves cooling for this tiny case. (Also have to remove the front plastic panel, you can put foam spacers to grant airflow while retaining this, but I just keep it off)

I just went to a three day LAN, so the room was hot, and the CPU hit a max of 45C and the GPU 60C. At home it idles around 25C and 30C or so.

Yes definitely , also to give you a heads up you will probably need a new motherboard as well. When you decide to purchase the CPU, as your CPU is a LGA 1150 socket while you're looking to upgrade to a 1151 socket which requires a new motherboard, as well as DDR4 ram instead of DDR3.

For the graphics card i recommend this as the temp's will be rather low with this card compared to other similar models , this also isn't colossus sized compared to other GPU's.

Yeah this one will work fine too. Maybe slightly louder or slightly warmer, but its no biggie. Its not the lights and colors that make Gaming X different, but cooling and overclock capabilities.

Ryzen 5 1400 is pointless if your only gaming its basically a ryzen 3 with just 4 more threads which doesn't effect gaming. Just browsing Amazon, I'm surprised how the prices of the 1060 and RX 480 have differentiated over the past couple weeks.

For 1080p 60 fps, the meta currently is either an RX 480/580 8GB or a GTX 1060 6GB. In your price range, those cards seem to start at ~$250. This one however is on sale for $230. I'd personally go for that. But other contenders you should consider are the RX 470/570 line of cards, which may fit better into the budget.

1080 and 60hz, though my Mboard supports Crossfire and not SLI, so should I invest on AMD than Nvidia? Does it perform better on AMD gpus, i think not.

If you decide to go for 1070, then I highly recommend you get at least a 3000MHz RAM. Ryzen with VC higher than 1060 loves faster RAM and gives slightly more FPS. If you prefer to go along with 1060, then 2666 will be fine. I didn't check the compatibility with the mobo.

Another piece of advice: Don't spend a lot on Case. It is just for looks. You can buy Deepcool Tesseract SW or other good cases for around 3-5K. You can also buy a decent CPU Cooler with the balance. As for the monitor, my previous comment will suffice, I guess. :)

The RAM isn't compatible, consult the memory speeds supported by the motherboard on it's page. It will either get throttled or not recognized by your board/cpu

Any reason for the mini GPU? The case looks big enough. ZOTAC sells full size 1060s for nearly the same price

If you're willing to go up to $1200, I wouldn't cut the budget on core components. I'd urge to look for a 1070/1080 8GB or upgrade that processor. Money spent there is not wasted.

A refurbished 970 is probably the cheapest reasonable choice.

For the gtx 980 ti, which will have the best performance of any of the suggestions(at least within your budget), you'll have to dig around on ebay or /r/hardwareswap to see if you can find one in your budget. Of course, if you can find a used 1070 or 1060 for a fair price while you look, those are also fine.

A 1050 ti would be the cheap option that could tide you over until a better one is affordable.

A 1060 6gb is about the only new card that can give you a reasonable level of performance within your budget, but I'd note that it normally costs under $250 and is currently inflated because of the ethereum mining craze, which will hopefully be temporary. It is only a slight improvement over the refurbished 970 that I linked earlier.

A 1080 is really outside of your budget, but if you're willing to go over your budget it outperforms all of the other cards by quite a lot, for maybe $100-150 more than a 980 ti.

Those are about all of the reasonable options within your budget as far as I know.

So here's what I would recommend ditch your motherboard and CPU buy a Ryzen 5 2600x. For the motherboard get a ASRock Atx Motherboard B450 Pro4 its out of stock on amazon at the moment but it will be in stock again on the 24th you could also order it from newegg. Your current CPU cooler should have come with a AMD AM4 mount but if you don't have it the CPU does come with a decent cooler and you won't really need to overclock it so it should work fine, You could also buy a mounting kit for AMD CPU's from Corsair. Next on the list would be a video card otherwise the new CPU would be bottle necked so I think you should get a ZOTAC GeForce GTX 1060 AMP Edition, New it costs $279.99 but you can buy a used one off amazon for $206.24 either way you should have some money left $606.59 if you go with new and $532.84 if you go with used. After that you'll want some new ram so I would recommend the Corsair Vengeance LPX 16GB(2x8GB) DDR4 DRAM 2666MHz, If you went with the new video card that will put you at $716.58 if you went with the used video card that will put you at $642.83. Just in case you don't know this your old ram won't work in a ddr4 slot so don't try and force it in. In any case if you went with the used video card or you don't mind spending a little over budget I would next get a ssd my recommendation would be the Intel SSD 760P Series 256GB M.2 80MM PCIe 3.0 X4 That with the used video card will bring the total up to $715.82 with the new video card it would be $789.57. Anyways I hope that helps a little bit.
