The Neuspeed RSe10 website (linked here) says that late model VW and Audi center caps will not fit, and that they recommend buying a different model from VW. Specifically VW cap part #: 3B7 601 171. I found 3 quick links, one from Amazon(priced per), one from ECS Tuning(priced per), and one from UPS Motorsports(priced for a set of 4).

Depending on your neighborhood, they may get stolen if you don't keep it garaged. Got a 2015 in October and they were gone by January. Toyota makes center caps that are pretty nice and will plug the holes in the rims. Four of these and you're good.
Wheels are nice, but I'd look into getting proper wheel caps. The mismatch is just odd. I can't say for sure exactly what size you need, but I'm sure you could get some that match or are a custom unbranded design.
The clear layer is to protect the center cap from corrosion/damage. its probably some sort of clear lacquer, so it defiantly shouldn't be coming off. what you'll have to do is remove the wheel, tap the center cap out from the other side, replace with these and replace the wheel.
Date code on the cap says sept. 2004. And the part number matches 2005-2008 F150s. So I would guess the year at a 2005.

Here is a picture of one. Look for the badge on the fender just in front of the doors should be easier to spot in a crowded school lot.

Locks: just fit an alarm with central locking function.
Radio: Measure the resistance across the speakers to see if they still function, as a first go. I'd go original. You can maybe get a kit to provide an iPod aux input function, do a google.
Foam: It's louder without the foam, that's all. Be sure the paint is still intact if you peel it off.
Hubcaps: You mean the small centres for 14" bottle top alloys?

Foglights: you don't need them, they do very little to improve lighting. Get Osram Nightbreaker headlight bulbs instead, same wattage but much brighter and legal.
Throttle body cover, you don't need it. Purely cosmetic.
