Consider a low profile micro SD to SD card adapter.
Other options -
Solder to SD card connector and find some space to hide a card in the case. More permanent, but difficult to change.
Do the same but with a USB 3.0 thumb drive. This would probably be the fastest connection but you give up use of the USB 3.0 port
Use a low profile right angle USB adapter and some velcro to attach a USB 3.0 thumb drive to the outside of the case.
An SD card will stick out of the Series 3. If you're looking for one that will more or less permanently be in there, you're going to have to get a micro SD card and get a low profile adapter for it, so it doesn't stick out as much and potenally getting broken.
Sandisk and Kingston are at the top of their game. Like djds23 said, class 10 is the only way to go if you're planning on doing anything major with it. Don't forget about free 1 TB you get from having the chromebook. The cloud storage is the whole point of the chromebook.

My previous laptop had an SD card reader that always had an SD card installed. However, it was a full-depth reader, and the card didn't stick out at all. On my C720, it sticks out far enough that I worry about it snapping off, or worse: damaging the reader itself.
I tried one of these http://www.amazon.com/Low-profile-microSD-card-adapter-Raspberry/dp/B00AKO3EVS but it was too thick to fix in the slot. There are a number of other adapters though, that I suspect would work just fine.
You can always try to use one of these low profile microSD adapters to have the SD slot filled, but not have the card stick out:

Disclaimer, I haven't done this myself, and since you have to pull out the card (it doesn't spring out), I don't know that you can pull this one out.
Oh gotcha. I also don't like it sticking out. They do have these in case you want to re-purpose the B and not spend more for a new Pi 3 replacement. Again, still contact point issue.
