RAM should be fine. 32GB is plenty to run reliably. I have several systems with 64GB of RAM that have 365TB useable. Not sure about those HDDs. I haven't done much research on SMR drives in a FreeNAS system. Perhaps somebody else can tell you more about that. As far as a boot drive goes, grab yourself 2 16GB Cruzer Fit USB drives and use those for a mirrored boot drive. Real easy to do. That mobo only has 2 USB ports total, so I'd snag something like this:

Attach it to the header inside, and leave your boot drives in the box, which frees up your limited USBs on the back.

I built a box very similar to yours but with the ASrock C2750, and 6TB WD Reds. One thing to look out for is that your mobo has 6 Intel SATA ports and 6 Marvell SATA ports. Do not use the Marvell ports for your set up, or your customer is going to have nothing but trouble. Marvell controllers are notoriously bad in FreeNAS set ups, and although you may initially see all of your disks, you best believe those suckers randomly stop being able to see them. I read that folks have had success only using them in Mirror set ups, where 1 disk of the mirror is on the Intel side and the other disk is on the Marvell side.

Well, you only need the USB on the wifi card if you want to use the Bluetooth.

As for an expensive mobo should having more ports of a particular type, there are only so many lanes on a mobo, I imagine it gave up the other header for something else, like more rear side USB ports.

Also wouldent a 2.5in hard disk be acceptable? Not just a SSD?

Connecting it via USB and using the wireless remote is only unless you buy a separate controller.

You'll have to double check how your board is set up, but it will most likely be fine without the angle. I just looked in my case, and I have about 2 inches from where it plugs in, to the top of the graphics card. And the plug sits about 3/4 of an inch off the top of the board. So that should work fine.

I am not sure, I haven't come across a usb port that didn't charge a phone.

Is it possible the cable you are using to charge the phone is damaged and only charges sometimes? Or perhaps there are a lot of apps running in the background causing it to drain faster than it can charge on 5v? Does the phone show as "charging" when connected to the front usb ports?

I guess to really trouble shoot it, try charging the phone in the usb ports on back panel I/O see if that works, try a different charger cable for your phone and if you have, can make, or can purchase something like this to rule out a problem with your front I/O usb cable/ports try it. Process of elimination.
